Any viable religion must be able to operate in the physical world with some measure of tolerance for non-adherents. If it is unable or refuses to do this, then it becomes a cult. Whatever spiritual truths exist, it is not within the scope of men to bring about universality.

Islam has yet to make the transition to a modern religion and it will not do this willingly. The only real solution to the dilemma is through education and raising the social consciousness of Islam to one that understands that many of its traditions cannot operate as absolutes in the modern world.

Of course doing this is a direct attack on the institution, which in many ways has become a cancer that refuses to make allowances for different opinions. The natural desire is to believe that the current conflict is not as serious as it is, but the denial of any problem only assures that it will fester until it is evident to all.

This is certain to be a very long time working through and it will assuredly be very painful and violent.
