So why didn't they finish sinking the ship? Instead they broke off the attack, offered assistance, and began apologizing.

I know you don't personalize this. States do all kinds of stuff when it's in their interest. But as Oren points out, none of the supposed motives for sinking the Liberty pass the historical sniff test. So let's go for Occam's Razor - choose the simplest explanation. The simplest explanation is that it was a screwup. The Israelis expected to see an Egyptian ship, (mis)calculated that it was an Egyptian supply ship, and acted accordingly.
