Hyperthreading appears to affect performance by -5% to +25%, depending on the application and the data that application is processing. Typical seems to be about +3% to +5%.

You should try to benchmark the actual software and data that is most likely to need top performance (much software is adequately served by any modern computer). You could pay extra for Hyperthreading and have your key application run a few percent more slowly than it otherwise would.

You might also find that your key application runs 10% or more faster.
