In a lot of ways, Flight 93 was one of the earliest items I looked into that convinced me the official story was pure hogwash. It's the most documented of the 4, and there was quite a bit of information passed by cell phone, plus quite a few eye witness accounts from the ground.
The above site appears to favor the theory the plane was shot down, although I'm not convinced that's the best explanation for what happened, even though it's better theory than the officially accepted version.
The cell phone caller was said to hear explosions. I would tend to think a missile hitting a plane would cause an impact worth mentioning. More along the lines of, "There was a big boom and the plane shook.", than, "I heard explosions.". Probably not a conclusive piece of information, but there's a way people tend to describe events from their first impressions of what's happening, and "hearing explosions" strikes me as being different than getting hit by a rocket.
The time of impact is pin pointed by seismic data and the black box stopped recording several minutes before impact. So, for some reason, power to the recorder was cut prior to impact.
The debris field shows something happened to the plane before the crash. The analysis of wind conditions, point of impact, the plane's direction of travel and where debris was found, eliminates any other possibility as far as I can tell. It's physically impossible for stuff to fly up into the air from the point of impact and travel against the wind for several miles, which is what the official theory calls for.
Then you have the unmarked, low flying, mystery jet. Lots of people saw it, but there isn't any official explanation for why it was there, or even an admission it was there. So, you have a pilot willing to get his license jerked, by breaking all the rules in the book, in the vicinity of the crash, for no reason, if the official story is to be believed.
I don't buy the theories the planes were remote controlled. The concept strikes me as too complicated to be practical. The planes would have to under go a lot of modifications I think would be noticed, and I have a hard time imagining the kind of finesse involved in controlling a jumbo jet like a model airplane, while staying within line of sight and within radio contact of the controls.
It is possible to imagine someone with access planting charges on wiring bundles and hydraulic lines, then just get close enough to push a button. Remember security was controlled by an Israeli company, and getting someone on board for 10-20 minutes to place charges wouldn't be a big deal.
If, as many of us suspect, it was a government project, then some means to disable a particular plane if something didn't go as planned makes sense. For example, passengers regaining control of the plane. It might have been embarrassing to have a warm, breathing body to connect an identity to, or to find high tech explosive devices found on a plane that was supposedly hijacked. Just pick a fairly deserted area and push a button, then do a quick cover up at the crash site.
