E2 encodes the spike protein which determines host range (the types of cells the virus can infect). It is likely that the SARS coronavirus became an issue for humans because of a mutation in E2 that changed the spike protein that led to the ability to infect human cells. However, the virulence may be related to a nearby gene that underwent the deletion that essentially decapitated the normal protein.
