They have some ferries that take you up Hudson River to Rockland county for example. There was a ferry to La Guardia Airport. I don't know if it is still operating. I am not 100% sure, but I have a feeling that the ferries going up and down East river to Upper East side are no longer in service (I guess lack of customers was the reason). East River is within walking distance of a lot of potential customers, and if the ferries can't make it there, it will be only harder to make it elsewhere.

The problem with ferries is that there are not many attractive origins/destinations for them. Wall Street Area is a good one, because you can walk, Hoboken is another, but after these, the attractiveness drops. You can't really beat subway (despite some of its problems) inside the city. The cost of subway ride is also lower than ferry ticket.

There may be niches for ferries, places that are not served well or at all by rails, but on a large scale, I don't think much will happen.
