Qualcomm has increased it’s cash plus marketable securities by $1.8B over the last 9 months

Check your numbers. The latest 10Q shows an increase that is nearly $260 million less than that. Regardless, the essence of your point remains valid.

how do you calculate Free Cash Flow?

You're using the text book calculation. I modify the calculation in my attempt to reflect free cash flow generated from core operations. I reverse one-time gains and losses and cash flow relating to employees' exercising of stock options, which has nothing to do with the company making and selling product. As a result, my numbers are more than $600 million lower than yours for FY00 thru FY02.
