I suspect that Bush never gave Clarke much thought, but felt that it was worthwhile to keep him around until he'd put in his 30 years so he could have full retirement.

There's something so creepy about firing someone with 28-29 years in towards his 30 years that makes them almost sacrosanct in Washington. "There but for the grace of God go I," etc. Loyalty towards your employees and subordinates isn't a bad thing, is my belief.

If Bush actually let Clarke call any shots of importance, I'd be outraged, but my sense is that he did not.
