"The idea that my conscience can not violate the natural rights of others."

Well, your conscience CAN urge actions which CAN violate the natural rights of others. All I said was that if you follow the dictates of your conscience where it DOES violate the rights of others, then you will experience consequences commensurate with the nature of your offense. This is not rocket science. If you do not understand it is perhaps because you are making a determined effort to MISUNDERSTAND.

"If I refuse to participate the govt. may have the legal right to incarcerate me for my refusal"

As I said in an earlier post; where your action or inaction does not violate the rights of another (or only minimally so), Government has traditionally practiced compromise and leniency. They might well accept your defense. However, it your offense was more egregious, such as the mistreatment of a person (say refusal of service) for reasons of color or religion, then your religious beliefs would probably not insulate you from the appropriate penalties.
