Depends on the context. Some discrimination law, for example, treats the two as essentially the same.

Certainly, on a moral basis, intolerance of either should be criticized.

It is typical hypocrisy of the Left -- extreme tolerance of homosexuality but Michael Neudow-styled intolerance of any reasonable religious freedom.
