Is there any precedent for the US military being put so directly under the orders of a foreign leader?

Very good question. This Najaf thing could explode into a Muslim and non-Muslim situation if those holy mosques and shrines are damaged. It is a no brainer that the US military is moving to lay a seige on those holy shrines. But those folks taking refuge in the shrines will fire and the military will have to return fire in self defence.

The politics of arresting mullah Al-Sadr is also very thorny. He is not a terrorist. He opposes American opposition. His arrest will provide the Muslim world an excuse to point to this and say that the US is out to destroy Islam.

And in the past month or so, there is a constant stream of news that the terrorists are being rounded up in Pakistan. There are no terrorists being rounded up in Iraq. So the world would ask Bush to justify his actions in Iraq. We all know that Allawi has the mandate from Bush but has no mandate from the Iraqis. So his actions do not have the support of the Iraqis.

So Iraq will soon boil over.
