The flu-like side-effects from interferon-alpha are from your immune system roaring into action.

Interferon-alpha is, as you know, a man-made version of a natural chemical your immune system produces to direct the entire immune system toward attacking a virus, such as H5N1 avian influenza.

Injecting interferon-alpha in the early stages of a viral illness gives your immune system a head-start in controlling the virus and produces a stronger immune response than might be the case otherwise. A few days of aching muscles and headache would be a small price to pay to beat a deadly flu.
