It is much more complicated than that. The Shia are targets of Al Quaida no matter what. There would have already been genocidal warring between the Shia and the Sunni if the US did not remain in the region no matter who had the upper hand. Zarqawi and his peers have declared the Shia to be more of an enemy than even us because they see them as their primary rival in ruling the Islamic world (eventually THE world), and the evil corrupters of God's true religion.

Al-Sadr is the Shia equivalent of Zarqawi. He has declared the existence of the Al-Mahdi Army which he refused to disband after his failed insurgency. Amazingly he was permitted to walk free and to declare that his group was not disbanded. The only insurgent who was able to walk. He insists that it will instill the future world government designed by the Mahdi. The Mahdi is a figure in both Sunni and Shia prophesy that will establish a world wide religious government at the end of time. The Al-Mahdi Army is the Shia counter part to Al-Qaida and I predict it will organize under an Iraq/Iranian cooperative effort as a super power in the future. It will expand from that to a world organization sanctioned by Middle Eastern governments if it is not checked. This is in contrast to Al-Qaida which will be taken less serious as an underground organization. Check it out.

There are at least six major powerful oppositional entities that would like to instill a fundamentally fascist state in Iraq if they get the chance.
