I believe Egypt is considered by more radical Muslims to be a supporter of the US and Israel. The Muslim Brotherhood originated in Egypt, and Mubarak put down previous Islamic radical activity pretty forcefully. He has also been in power for 24 years pretty much as a dictator.

They have a bunch of reasons not to like the current Egyptian government much, at least from their POV.
