How can that be different?? God would be in every atom, every particle, whatever. IMO the two "IS everything vs Is everywhere is simply differing usage of words. In fact, church dogma goes to great lengths to try and say it's all very hard to understand.

If god IS everything {as evidenced by the teachings of many witness} it does not refute the above.

Yes, but again, this does not preclude god as 'one'. BTW, the things having a 'beginning' would mean it has become manifest out of the unmanifest... it may only appear to be a 'beginning' to us.
