Build it up by elevating the parts of the city your building on, avoiding the lowest lying areas all together. Use elevated structures capable of withstanding some flooding when possible (ie, in high rises put the garages on the bottom 2 floors, etc). Lots of creative measures can (and should) be employed to reduce vulnerability (though one can easily imagine Osama in his cave going "Doh!" Also note....the water levels on the lake side normally wouldn't have been high enough to do enough damage without the storm pushing the water level in the lake up 10 feet or so....the river levees would be a more tempting target because the "normal" river water level is 14 feet ABOVE sea level:
