The one that runs on startup is much more thorough. My old computer used to start chkdsk after every reboot from a crash (Win ME), hundreds of them. I clicked "cancel" as soon as it started. While I understand your caution, consider this: it wouldn't have a cancel button if it didn't anticipate being cancelled.
