I suspect that it was not the Y2K feature of the controller that shut the plant down in this particular case. If the the stack flue temperature is averaged over time, and you create a kind of time warp artificially by jumping the software ahead 2+ years, then the program will likely be averaging a flue stack temperature over a very long time. Hence it will appear to be cooler. Hence the process shuts down. (Just an educated guess since I obviously wasn't there.)

However, in my opinion, what this incident DOES indicate is the "devilish" problem of TESTING embedded systems for Y2K problems. There may be absolutely no Y2K problems, but how does one KNOW if there are or not without appropriate testing?

This is where TPRO comes in. Expertise is everything. This is also where law suits can originate if an unqualified factory floor Y2K company goofs up the testing and causes huge costs to accrue after system crashes.
