I don't think that Zarqawi was Al Qaeda.

Zarqawi named his operation "Al Qaeda in Mesopotamia." and vowed allegiance to Osama bin Laden. What more does a guy have to do, to prove he's al Qaeda?

He was a thug though.

Al Qaeda would not be killing the Islamic Shia.

Sure they would and they have. Al Qaeda follows takfiri Islam; they condemn the Shia as heretics and don't consider them Islamic at all. Zarqawi was on the extreme even for the takfiri, considering that the Shia should be wiped out. But his arguments with Zawahiri on this point were more tactical than anything else.
