How does this affect Afghan War?

Sounds like the normal "slipping and sliding." That area of the world has always been run by local tribes, and no central government has ever been able to do more than kill the locals when they have forces in the area. Since no one wants to keep forces permanently in the area, it always slides back to tribe.

I see no reason to believe that Pakistan or Afghanistan will become civilized in the near future.

I would bet that we have a very good idea of where the Pak nukes are. And will destroy them is an Islamist Government appears to be taking control.
