Perhaps they were trying to mask the first explosion with impact of the planes. They had their timing on that one off by a little bit. 12 seconds is pretty close though. The only people who would have noticed the difference would have been the folks in the basement.

You don't want all the charges going off in too close of a time frame, as it points the finger squarely at controlled demolition.
