It's like saying that Dunkirk, Hitler allowing the British Expeditionary Force to escape back to sanctuary in England, 'was not significant to the outcome of WW II'.

No it isn't even vaguely similar.

Pakistan officially supported the Taliban. Then 9/11 happened. Officially they stopped, the actual aid persisted but was reduced, and in some cases Pakistan acted against the Taliban. They also gave us clearance to fly over Pakistan to wage war against the Taliban.

The fact that some factions within Pakistan still support the Taliban, doesn't make Pakistan our enemy, or mean that we should treat the country as a whole as our enemy. Refusing to let Pakistanis out of Afghanistan would be treating Pakistan as our enemy.
