It makes some sense when looked at in terms of economic incentives (if it cost you money that you could spend on other things, you are more likely to do it only when it makes sense), but as you point out the structure of the organizations and the way their budgets operate doesn't really fit well with the incentive he's trying to create here.

He's on a bit more solid ground when he talks about how compensation "would reduce, if not eliminate, the incentives uncompensated land-use controls create to destroy or degrade ecological amenities on private land". The incentive for a 3S (shoot, shovel, and shutup) response, when you discover an endangered species on your land can be rather strong, if you get no compensation for the government restrictions that the presence of the endangered species will cause.
