Your right that such a result would be incompatible with stripping out the non-natural deaths. I don't think that the non-natural causes are stripped out. They are account for apparently by adjusting each countries life expectancy to what it would be if it had some specific number of non-natural deaths, perhaps the average ("the standardized mean"). That way countries that have less such deaths than the average have their adjusted life expectancies than unadjusted.
