JFK was in the Senate at the time and never said a negative word about McCarthy. He never had a falling out with the Kennedy family. BTW in addition to being a godparent to RFK's daughter, Kathleen Kennedy, he dated Patricia and Eunice Kennedy before they married. McCarthy didn't get along with Eisenhower so well.
