The FF's were against organized religion trying to move into the government and try to form some kind of religious tyranny like the churches in Europe had done for hundreds of years. That was one of their greatest fears which is why separation of church and state had to be absolute. They also did not adhere to or vow loyalty to christianity. They were at best deists. They believed in a basic God. In God they trusted. But as Jefferson said "it does me no injury of my neighbors twenty gods or no god at all". That pretty much sums it up. Freedom of religion also means freedom FROM religion.
