What Bush (or Obama) did or did not (or will or will not) include in the regular Pentagon budget is a technical and not really all that important issue. Military spending is military spending.

Breaking it in to a separate bill has the advantage, if its done accurately, of letting you know how much is for the war, but the dividing point might not be so accurate, and the more separate budgets you have to consider the less easy it is to count all military spending. So both methods have their strengths and weaknesses and I wouldn't consider either dishonest or somehow illegitimate or even highly problematic. However you break up the pieces, the point under consideration is the whole pile.
