"A Costco employee saw the holstered sidearm and told Scott he was not allowed to have the weapon in the store. Scott replied that he had a permit and the right to carry his weapon." He was wrong. The store is private property, they have the right to refuse service to anyone, and if they don't allow guns, he should have left. End of story. By remaining, he CAUSED what followed, although it sounds like a police over-reaction - what else is new?
