Congress removed the provision. And kept the rest the same.

The courts have more than two options. They do not need a severability clause to declare a provision unconstutional and keep the rest of the law intact. The Virginia judge didn't need one. And Vinson himself, in his order, considered severing the individual mandate and keeping the rest intact, but decided against doing that.
