Morgan had control of the ship and the ship was refurbished, which indicates it had substantially greater value than scrap. The company owned the vessel, the captain of the ship then was presumably employeed by the company, how was the ship of this size stolen?

The shipping yard would be responsible also. The ship should have been insured since it was transporting valuable merchandise. There will be insurance records available via the insurance company if the company records are missing.
