Morgan knows the truth. You don't describe an intelligent person as "one smart cookie". First of all, it is sexist (would he have called a man a "smart cookie"?). It is like calling an old person "spry". Spry doesn't mean that an old person is strong and active. It means that they are strong and active for an old person. "One smart cookie" is Morgan's way of saying that Jeantel was smart for a female idiot who you wouldn't have any expectations of any intelligence.
