If its some content neutral regulation about the size or location of the sign the county may be able to get away with banning it. If its because of what it says, and its on church property, then its a clear 1st amendment violation to order it taken down.

Simple Truth Church needed to have a permit before making the change

That seems odd. Requiring a permit before having a sign sure, but once you have that permit you should be able to put almost anything on the sign.
