Windows will typically boot the last hard drive booted, although the boot loader can get confused, but even in that case it doesn't break anything or corrupt any files. The bios boot menu is usually the F12 key which can be selected at the beginning of the boot process. Booting can also be controlled by changing settings in windows boot manager during a windows session. It might also be necessary to do this for both drives.
