Maybe you can build some housing for the generator on the roof that you can remove when you want to use the generator.

I kept my generator on the deck on my boat and really annoyed my neighbors when I had to run it. Found that solar panels and an inverter pretty much kept the batteries topped off. Only used the generator when I wanted to use the hot water heater, microwave or toaster.
