I cloned a 128GB SSD this morning. It contained the system partition. When I rebooted with the new disk, my boot menu did not show up and it booted directly to the Windows 8.1 install on that drive. After several hours of googling, I could not resolve the issue just through playing with bcd file and using bootrec.exe. I had to unattach all drives and add them back one by one, using bootrec.exe /rebuildbcd after each one. Anyway, if you ever clone your system drive and the boot menu disappears, this was the only way I could get it back...
