It all comes down to freedom of religious expression - the ACLU is against it:

The government dictating to a religious health organization what procedures they have to perform is not different than if the government issued orders of what hymns to sing in a service or what subjects could be the focus of prayers or sermons.

What are the purposes of churches? There are five. Worship, evangelism, fellowship, discipleship, and service and they don't all have to be fulfilled inside a church building. These purposes may be performed by organizations created by churches for a special purpose ... like missionary societies, orphanages, food banks, homeless shelters, or religious backed hospitals. Organizations like Trinity Health Corp or the Little Sisters of the Poor are performing part of the church's religious mission in their every day work.
