Josh,

Is it possible to open the crypted files with the appropriate program (i.e. Adobe Reader)? You can right click on the file and choose "open with", then select the correct program.

If so, then you might be able to open them in the associated program and then use the "Save As" option to save them with the proper extension

The crypted file extension appears to associate with Ashampoo WinOptimizer:
