It seems that the standard at the New York Times is to insert periods in technical abbreviations. If the writer used GPU in his original story it would probably be changed to G.P.U. by an assistant editor before publication.

Here is a recent NYT article where they actually use C.P.U. instead of CPU. It seems archaic or clunky to people who deal with computer stuff every day, but newspapers have a wider audience.
