My experience has been that the IRS sends an explanation letter for any difference from my reported balance. They are slow and I'd dread trying to contact them myself after a discrepancy such as you have. It's why I no longer make estimated payments. I just send in what my accountant figures and if they disagree I'm sure they'll let me know.
