I've always been told that the fastest device should be the master.
In addition, CD-ROMs are supposed to run much better as the master.

I've set up my system as follows:
Primary Master - WDC HD
Primary Slave - Maxtor HD
Secondary Master - CD-ROM
Secondary Slave - ATAPI Zip
