For the Apple Mail issue you can try rebuilding the index for the Inbox and any other mailboxes having that issue:

I had a problem late last year where I was getting hundreds of duplicates of the same email message filling up the inbox with my ISP. I thought it was a problem on their end, but turns out Apple Mail was doing the duplicating and the messages were being transferred back to my ISP since it's an IMAP email account.

The fix was to rebuild the macOS Spotlight Index:

Both tasks (and much more) can also be performed by the great utility OnyX that I've linked in the thread intro. It is donationware but otherwise free to use and not crippled in any way. It has many other very powerful features, so if you use it for other tasks be sure to read the help files first.

There are versions for every macOS back to OS X 10.2 (Jaguar):
