I have had this problem and I am convinced that the cause was NetNav.

I had IE on my machine for about two years because it was given to me by my ISP. I signed up with Merill Lynch on line last year. mlol support only Netscape Navigator- so no problem I added it plus, of course, Adobe. My machine is a Compaq Aero 4/33C that has windows of
Tabworks, a windows organizer, on startup.

I had no problems for a couple of weeks. Then it started: windows of the compaq utilities always 10 of them, all in the same order; all from the cpqdos directory. It drove me nuts. I had to clear all of the screens to get control of the machine.

I had plenty of time over last Christmas holiday or so I thought.
I completely cleared out my hard disk mostly because I screwed up.
Has anyone else erased his root directory using deltree in dos. A very
powerful command. Thank God I had a startup disk with winlink plus
that my wife has the same computer that mirrors mine.

I loaded only Internet Explorer and had no problems for a couple of weeks. Then I loaded Netscape Navigator and the problem of extraneous
windows again started. I went through the recovery again, but with a little less fumbling, I have given up for now on mlol.

In any case I am absolutly positive that the cause of my problems was
NetNav and that the claim of write once run anywhere is at best specious at worst a con game.
