it seems apparent that the PKN acceleration of sequencing is due to the use of capillary electrophoresis rather than larger gel electrophoresis. Although I don't know much about the company, I don't believe that Hyseq has any technology in this area.

The pertinent quotes

Tony White, chairman and chief executive officer of Perkin-Elmer, said he thought his company's new gene sequencing technology could get the genome sequenced within three years.

''It is a system that is more highly automated, runs faster, more efficiently with less manpower required to attend the instrument,'' he said. ''It runs 24 hours a day.''

The old technology uses a gel-like material that has an electric current running through it. This separates out the DNA pieces by size -- but the little slab of gel must be changed by a technician between each batch.

New ''capillary'' technology uses a long, thin tube pumped full of a liquid polymer that can be changed automatically.

Note: I believe that the capillary electrophoresis technology used in this sequencer is probably part of the subject of the PKN suit of Amersham/Molecular Dynamics.
