Yes. As far as the OS is concerned, the 2d hard drive _is_ the first. Generally, this a reason why it's so nice having such options in the bios: it keeps different OS's from wreaking potential havoc on your drive lettering. As your earlier post on the options in the Asus and Aopen board manuals suggests, it leaves you with lots of options. Moreover, it can make various tasks easier--for instance, installing NT is much quicker if one can make one's CD drive bootable in the bios.
