Thanks for taking the time to spell this out with some precision. In my experience, everything you say here is exactly right. It is indeed those darn applications that screw with one's OS installations by planting files.

Of course, this also explains why booting to NT requires that one access the right active partition (i.e., the one with Nt loader, boot.ini, etc. in the root directory.)
