From my understanding and what I have observed is that:

Those applications using the API (Application Programming Interface) for the 3Dfx hardware acceleration: Direct3D, Glide, and OpenGL are going to cause the Voodoo2 card to take over - i.e. ignore the ministrations from the 2D/3D card if the Voodoo card is the "Primary 3D". The 2D/3D processing that are not "taken over" will be passed through with essentially no intermediate processing by the 3DFX card. In the Pure3D tab under Display there is a way to set the Pure3D as the "Primary 3D".

I don't know about banshee, but I suspect the issues are similar.
