Unless the stock is hard to borrow to short, or you want to be able to reinitiate a short on a downtick, there is no advantage to being boxed over being out of the position. I imagine that brokers can convert a boxed position into a closed position with a few clicks of the mouse, and the only issue is making sure that you aren't charged for another commission.

As you have already filed a complaint, it should be taken care of without any problem.
