There seems to be a lot of disagreement as to whether analysts' estimates include expected charges or not. But personally, I think it's a moot point in Applied's case, as most people are interested in the forward guidance, which was not encouraging. My guess as to why the stock ran up so much last week was people speculating that Morgan would announce the light at the end of the tunnel, and since he didn't, I wouldn't be surprised to see those gains given back.
