Those groups do it directly and indirectly. They put out issue ads which make it clear that they endorse or oppose a candidate. Clinton did this with the thinly-veiled issue ads for the DNC. Recently, the DNC put out scare ads for minorities that made it clear that they wanted people to vote against the Republicans.

I was not stating an opinion whether limits on large contributions should not be legislated. They need to look at how soft money and issue ads are deployed. When issue ads are only used in a few specific markets to defeat specific opponents, it's apparent that they are being used in the same manner as direct attack ads.
