Yes, if you place an order on SOES you are limited to 1000 every 5 minutes. This is a SOES requirement and applies to anyone who uses SOES. Actually it may not even be 1000 shares, some stocks trade in tier sizes of 200 or 500 shares so that would be all you could Buy/Sell in 5 minutes.

With MB Trading you have a choice of placing your trade with SOES, ISLD, Selectnet or ARCA. ARCA IS MB Trading's own system and broadcasts to all ECN's (including ISLD)and Market Makers. For NASDAQ stocks you can trade up to 10,000 shares for a single ticket price. Listed securities are limited to 2000 shares per ticket. That doesn't mean you can't buy more, you just have to pay more commission.
